The flue does move around, and a properly installed flashing and storm collar will allow that while still keeping it watertight.

The flashing itself probably should have been replaced with the roof. The storm collar and such probably should have been assessed by the roofers and included in the bid if it was questionable at all -- that way they don't get called back for a leak. If they wanted to sub that out to an HVAC person, would be reasonable.

Look at your roofing contract: It should include replacing the flashing on anything that protrudes through the roof. If the rest of the furnace flue was in bad shape though, it was stupid for them not to include it on the bid, but they probably aren't responsible for it.

Here is a very detailed explanation of repairing a flue leak. The roofer should have been responsible for the flashing boot and sealing around the storm collar. If there's other problems, that would be an HVAC person.
